It is a super messed up glitch!! Posted another video of this glitched out Bonus Stage where Knuckles destroys and unknown boss. So this is the videos before that where you defeat some Roboniks that appear and sometimes Sonic comes along!!

I really like how glitched and messed up the game got!! I live for that! I have always tried to mess up old games with game genie and tricks!! This is the most messed up I got this game!! I think I can mess this game up a few more times yet!!
